If a member signs up via supporter or membership, affiliate commissions get tracked. But what if that customer cancels and you need to reverse the commission?
Does this reflect on the stats and reverse the record of the affiliate sale?

There's no mechanism as such for that, no. I believe you would need to modify the database entry to do such a reversal.
I could mark as a feature request if you'd like? I'm not sure how feasible it is as it would require detecting when sites were deleted and mapping that back...
It's really important yes. Its great to have a stable affiliate plugin with great support, but really impractical when the little things are missing that makes it functional for a day to day operation.
Everyone get's refunds on products, so not being able to track where to reverse funds is a big thing. Let's say someone signs up at wpmudev on my affiliate link and they cancel in a few days. Do you guys still honor my commission or what do you guys then do?
You can do it manually via the admin area - also, depending on the system you are tracking, you can hit a debit (or negative credit) action to remove the amount as well (which is what we do with wpmudev).

So is that tracked automatically though? I know you have to reverse it manually, but will the debit reflect on the users account where they made an affiliate commission?
