I've just been playing with this some more on my sandbox but it seems to go the appropriate category fine.
So Agriculture is a sub cat?
If so then I guess you need to tested for plugin and theme conflicts by disabling to the defaults and checking again. If it works then reactive the theme and each plugin one by one until it happens again.

Do you have "Add any that do not exist" checked so that it creates any categories within the feed?
I've just tested this on my sandbox site and it seems to work well for me.
Can I see a screenshot of your feed setting?
Which version are you using?
