What I am trying to do is have 3 different themes and 3 different Easy Blogging layouts which are dependant upon which Pro Sites level they have.
For example:
Level 1 has a basic template and a basic easy blogging layout
Level 2 has basic template and a standard easy blogging layout
Level 3 has a better template and more options on easy blogging.
Level 4 - this is my main site so needs to keep the standard wordpress layout in the admin panel with access to everything.
Can this be done and if so how?
Also (this may be a different post) if I deal with the above via Pro-sites could I add the membership plugin to make people pay first then they get the site with the levels of membership?

I see you've been busy investigating options, let's see if I can help you out a bit more.
I think for starters if you want to create the above you will need our New Blog Template
You can use this to create a template of the type of site you want to create for each level. As of right now though, I'm afraid that it is not capable of integrating with ProSites. That being said, you aren't the only one who is asking for this capability and I would urge you to place a +1 in this thread: http://premium.wpmudev.org/forums/topic/pro-sites-and-new-blog-templates-1
With ProSites you won't be able to create each blog for the user however you only set the access to the plugins that you are wanting to use.

Haven't tried it but this might work...
If you create a theme for each level you would be able to tweak Easy Blogging through the functions for that theme.
This way all themes of a level dictate what Easy Blogging layout is.
