We have recently started a blogging (WP multisite) + buddypress community in December at Hpathy.com.
Since last 3 days we are facing a strange problem. The blogs created by the admin are automatically getting marked as spam.
We basically use several blogs (subdoomains) for our own services like audio.hpathy.com for audio content, forum.hpathy.com for forums etc. These blogs that are created by us get marked as spam sporadically. It has happened 4 times in last 3 days. We have to unspam those blogs to make the services available again.
We have checked member privileges and there is only one network admin and no one else has privileges to mark blogs as spam.

It sounds like you're using a spam plugin that isn't quite doing it's job probably. You'll need to look at it's settings and tweak or disable it completely.
I did not have any such plugin in the first place. On more digging I found that whenever I mark a user as spammer, all blogs created by me get marked as spam. I think this has to do with wordpress multisite and not buddypress per se.
Just to update this was happening because of the Anti-Splog plugin of WPMU. When a admin was marking a blog as spam, the plugin was marking all the blogs to which this admin was the admin, as spam. This is a bug in that plugin.
We removed the plugin and used other methods to counter the spam...and all is well!

Thanks for the update and it sounds like you had it set to Yes under Spam/Unspam Blog Users in Settings > Anti-splog > Settings in the network admin dashboard.
When Yes is selected this will spam/unspam all of a blog's users when the blog is spammed/unspammed.
We normally have this set to No on our networks.
