Communities provides its features across all sites on the network actually, rather than on a per-site basis. Any created communities would be accessible to the entire network if they're made "public".
I think it would be possible to hide the communities menu items on a per-site basis by creating a plugin for Pro Sites. There's a bit of code provided in the following thread that applies to the previous Supporter plugin, and I think it can help in with the process of creating a new one for use with Pro Sites. http://premium.wpmudev.org/forums/topic/communities-supporter-support-and-advertising
