We ourselves are using the SB Welcome Email Editor (the first one above in your message) on our production sites and it has worked flawlessly to date.
Logged into the web site admin (not network admin except for main site) try setting up the emails and test again to see that they are modified as they have been for us.

Thanks for the fast response. I tried that exact plugin but it didn't change any of the emails. I didn't mention we're using Buddypress with the Membership plugin, perhaps that changes things.
