Hi there,
I've recently installed custompress on wordpress 3.1.3 multisite and while I do get the "Settings" menu showing up, I don't see the "Content Types" option.
I used Network Install and for simplicities sake I disabled all other plugins and am using the twentyten theme.
I have a custom directory structure on my WP install that sometimes causes plugin problems, but it appears that the variables for the directory and URL are both resolving correctly.

I'm thinking that might just be a matter of setting up the plugin in the Network Admin page under CustomPress > Settings. Could you check to make sure you've got the box ticked to enable sub-site content types as illustrated in the following?
With that set you should then see the Content Types menu in your sub-sites.

Well how handy is that. Did I miss that somewhere in the docs? Thanks!
