I dont understand how it works. Do I use both themes on the same website?
I want to use the forum, but I like the look of the regular theme. Can they both be on the same website but take advantage of same login for the users?

Edublogs Forums is a bbPress theme which will make your bbPress installation look like the edublogs theme. Instead of having the edublogs theme and the standard bbPress theme which looks nothing like it. Just makes them uniform.
So yes, you would use both and that is what you want to do.

One more question: Can you have multiple levels of forums? Ie, can you have forum categories each with their own sub-forums inside?

Hiya!
Note that bbPress will become a WordPress plugin instead of a standalone software soon and so this theme is likely to become defunct but I suspect it might get incorporated into the Edublogs theme.
