I get the following error for ANY wiki topic or subtopic:
ERROR 404 NOT FOUND
Oops. Fail. The page cannot be found.
All worked ok untill recently. No updates/changes/new plugins has been installed.
The very wiki topics do exist in the admin panel; the 'main' page with list of wikis does exist, but going further to other subtopics results in 404 error.
Please advise,

since it is generating a 404 error - there should be an explanation and path indicated in your hosting control panel that should give a clue as to what is happening and which file it is looking for that cant be found.
Please indicate what that error might be :-)

Hey webcto.
Can you please check and save your permalink settings again.
Usually 404 errors are permalink or htaccess related (same difference)
Check your htaccess file as well:
http://codex.wordpress.org/Create_A_Network#.htaccess_and_Mod_Rewrite

1.
It is not Communities - it is Wiki plugin, sorry
2.
I have re-saved many times Settings / Permalinks.
No changes there has been noticed.
3.
.htaccess is there and looks ok.
All media files etc are being loaded correctly.
4.
The 'home page' of wiki works ok.
And I can see sub-categories of the 'parent' wiki.
But when browsing to sub-wiki - I get 404 error.
Any ideas?
Wiki version is - Version 1.1.0

One more 'experiment' showed that Wiki stopped supporting 'child' URLs for a wiki subcategory.
In other words,
domain.com/wiki/parent-category/ - works
domain.com/wiki/parent-category/sub-category/ - does NOT work
domain.com/wiki/sub-category/ - works
I've tried to re-save the sub-category - no luck.
Any ideas?

The latest Wiki version is 1.1.7, please could you update to the latest version and ensure you are also on the latest WordPress version.
Then please save those permalinks and test again then let me know. :-)

The latest Wiki version is version 1.1 as of
http://premium.wpmudev.org/project/wordpress-wiki/download
The update to the latest version went smoothly via admin panel.
Also, I have setup separate/new topic with more details there

Sorry I do apologise, I looked at the version under communities as it was posted there originally. My mistake, I'll move it forums now.
