I'd like to configure plugins on my main site in the header and footer areas, and have them display on every site in my network. Every site is using the same theme, so if the solution is to modify the header.php or footer.php that could work. I'm using UberMenu in the header, and I'm using a Menu on Footer.

It's a little dated, but still relevant.
You can also find many plugins that will help you do either the footer or header, google will be your friend there. Here is one as an example:
http://wordpress.org/extend/plugins/bns-add-widget/
Perhaps others who have done something similar can offer some advice :)
