Global posts feed, and global site search are no producing any results even though posts are there and known words are being searched for. I am wondering if this has anything to do with it, and if you have any suggestions.
I have several sub sites. However when I look hover over "My Sites" , I only get the option for network admin my primary domain. This is also the case when I click on "My Sites" The main domain is the only option.
However when you Hover over My Sites > Network Admin > Sites all of my sub sites are there. Any suggestions?

Have you installed the Post Indexer plugin, you need that for this plugin to work properly - http://premium.wpmudev.org/project/post-indexer/

The Post Indexer plugin will improve the search, but don't expect it to be Google good. WordPress search sucks big time. You can use alternate search plugins: http://wordpress.org/extend/plugins/relevanssi/
You are talking about the Admin Bar right? Only the sites where you are a user will be available. Go to the sub-site and add yourself as a user on the site, and they will show up on the list.
