If I'll use the Wordpress comment form instead of the facebook comment, will the comments also be automatically posted on facebook?
If so, will it be on my personal facebook profile wall? or on the commenter's facebook wall?

The comments would only be posted to Facebook if you have the "Use Facebook for comments" option ticked. Otherwise it would potentially only import the comments from Facebook.
The comments would be posted to the section you have the App setup for and not to the commenter's wall. You simply create the App in Facebook, then specify in the plugin settings which App you'd like to reference.
