Is there any way to set up chained payments so that one of my clients (site set up in a multisite installation) can use the chained payment function for their own purposes (The client wants to sell virtual books and take a percentage from the sale for themselves with the rest going straight to the author)

First off, welcome to WPMU DEV! :)
Yep. You should be able to do this for them. They'll need to setup a paypal account and get access to provide an 'application'. This can be tedious with paypal - we have a forum thread with information about this here: http://premium.wpmudev.org/forums/topic/paypal-x-process
Then, each individual author will need their own store/wordpress site where they enter in their paypal address. This will then allow the chained payments to go to them individually - and you can use the main site to show the products across the entire network.
