As a visitor can't be logged in and not logged in at the same time, that pop up will never show. The rules for the pop up plugin are AND rules so all must apply for it to show.

Sorry, I got distracted. Ok, so I have the setting just for people who are logged in. The thing people see looks odd, it is just a partial of the logo, if people click it, the pop-up shows up.
Can you pop up a screenshot? Also, if you have access to Firebug (on firefox) can you load the page with firebug open and keep an eye on the Net tab (within firebug) it will show which files aren't loading as it may be missing a stylesheet or some images.
