I'm not sure if there is an alternative to the Site Template plugin in the WPMUdev arsenal but if so please kindly point me to it. I need something that works with Pay to Blog and copies all the settings including screen options, plugins settings pages and posts.

I haven't tried the two together as yet since I assumed they'd work together since Pay to Blog should just be working with the regular WordPress site creation process rather than replacing it. I'll take a look into it right now but I was wondering, were you unable to get the two working together?
I'm running a test today... to see if they work as intended. The docs for New Blog Template seem to imply that the site needs to be created from the back-end by an admin and I need to offer an option on signup where the user can select from a group of templates. (that's what Site Template Plugin does.
Ah, thanks for that clarification. I don't recall having heard of that plugin and thought you were referring to New Blog Template. I'll have to check that one out as well.
New Blog Template does not seem to work with Pay To Blog... The payment screen is skipped completely and I gain access to the new blog without the payment routine. When I disable New Blog Template "default" or delete the template altogether, Pay To Blog works as expected.
By the way this is a great plugin otherwise... although it would be very nice to be able to select the template you want at signup. i.e. Site Templates Site Template has the same issue just in case you're wondering.

Hiya,
We'll take a look into the making of a 'front end' for New Blog Templates during signup. I've not seen that Site Template plugin before, so will have to take a look.
Regardless, New Blog Templates should work with Pay to Blog. If it's letting you right in, then is it possible that the template blog also has access? If you use a template blog that has no access or has expired, the New Blog Template plugin will correctly copy this setting over - thus requiring folks to pay once they have created their site.

A tip for using New Blog Templates and Pay To Blog...
1. Create a new site through wp-signup register routine.
2. After signup do not pay for the blog... instead enter the main site as Super Admin.
3. Setup the "New Blog Template" using the site you've just created as the default template.
4. You can access the "blog template" while logged into the main site as Super Admin. There is where you'll make any changes to the template.
