I am looking for a user account and she shows up in my Network Admin under users but not in my main site admin under users.
How can this be?

Hey there.
By default all users are registered to your network.
By default all uses get a pseudo subscriber role so they can comment and access all your sites.
If you need them to have a specific role on any site including the main one then you can add them in the respective site:
Admin --> Users --> Add New

I'm not sure what's going on but when people sign up they are listed under the Network Admin Users list but not under the Main Site's user list. Why is that?
I need to manually add them to my main site and shouldn't have to.

Unfortunately that is just how WordPress works.
We do have an unofficial plugin here:

As I said though, this wouldn't affect a users on your site though as they have subscriber access across the network. If you wanted to add them to a different role you would just go into the specific site and then add them as a user there.
