After auto-updating the auto-update plugin (the updater told me to <grin> ) I kept getting this message in the Dashboard:
Please install the latest version of our free Update Notifications plugin which helps you stay up-to-date with the most stable, secure versions of WPMU DEV themes and plugins. More information ยป
Hmmm, thought I just did. Then I couldn't find the plugin listed in the plugins list. More deep thought ...
Looked in the server and found the wpmudev-updates folder was empty. Well that's weird ...
Had to download and re-install this plugin. Everything is fine now.
Just thought I would post this so others can quickly follow the process if they happened to upgrade to the empty file.
Hey thanks Scribu for fixing this, I have been on a clients premises most of the afternoon so have only just seen the fix, I'll be honest I thought I was loseing it when I first saw the problem that's why I tried it a couple of times before posting in here.

Hi Joe. We're referring to: Update Notifications.

Looks like they changed the download back to v2.1 on the main download page: http://premium.wpmudev.org/project/update-notifications
Please post here when v2.1.1 is fixed so we can update!
Thanks

@TerryG - Same thing happened to me. The new re-install is working fine now for me as well.
Thanks @Scribu for the prompt fix.
