I have read all of the posts regarding when to use WHMCS Provisoning and when to use Pro Sites. I also read several posts about Pro Site features being built into WHMCS.
If I use Pro Sites now will the upgrade have WHMCS functionality? Or, will the upgrade to WHMCS MU Provisioning have the functionality of Pro Sites?
I can get by with either for now and don't want to manage both side-by-side. I'm trying to figure out what one to use now until the new functionality is released. I'm hoping I will be able to simply upgrade the plugin instead of having to reconfigure my site.

Welcome to WPMU Dev and thank you for these great questions!
When using WHMCS MU Provisioning plugin, the Pro Sites plugin is not required and from what I have seen depending on configuration would almost certainly jam things up.
From my understanding of how this all works, no it does not have the same functionality as Pro Sites but in many cases similar.
I shall explain, Pro Sites plugin micro manages the created web sites including the available plugins and themes.
Whereas WHMCS MU Provisioning allows them to get a site with more gateways and does not micro manage the plugins and themes.
If I were going to personally build a network that I wanted a free level and paid levels combined or just a free level, I would personally use Pro Sites plugin so I can manage the different levels, advertising on free sites, and micro manage the available plugins for each level.
On the other hand if I were going to build a paid only network with one level, I would use the WHMCS MU Provisioning plugin and only install those plugins and themes I want available to the members installed.
So depending on your game plan or business model, each has different unique properties of handling the network, pros and cons as well, share some similar features, but the best choice is what your business plan is going to be.

i have pro sites working with WHMCS and it's all going smooth so far. WHMCS ties into my hosting reseller and domain reseller. I offer a Free website through WHMCS whereby the client can get a subdomain on my multisite installation. They can also purchase a new domain, or modify existing nameservers for which they are charged a fee for those domains through WHMCS. I use paypal as the gateway.
If the client chooses a new domain, we have that mapped using the domain mapping plugin.
I edited the .tpl files that come with the WHMCS installation to cut out access to or mention of the client account - so as to keep them involved on the wordpress side of things. Then they can use the support plugin instead of WHMCS support features.
The site is created, and then using the WHMCS template emails the user is notified about the ability to upgrade to pro levels, which then passes a link for the pro-upgrade page of prosites.
Prosites then takes over and allows upgrade based on plugin/themes, and works with paypal payments.
The only problem I've run into thus far is with the integrated tutorial videos. Because of the domain mapping the videos can't be displayed in the admin section of wordpress user sites, so you have to call them in pages/posts with shortcodes.
It was all coded by a developer who did a pretty good job for us, and his rates were quite reasonable.
