Multisite Analytics Subdomain Tracking issues

I've installed the Multisite Analytics plugin into my site and input the following UA account into the NETWORK INSTALL (UA-41145780-1)and the following one into the ROOT SITE ( -- UA-41145780-3) and another multisite ( -- UA-41145780-4)

When I see the google analytics for the NETWORK site, it shows stats for both ROOT and BLOGCOPY combined as it should. I verified this by going into content and seeing the hostname the pages were on. (NOTE: This could also be working because I turned on subdomain tracking)

However, the individual installations aren't tracking any clicks and claim that the Analytics aren't even installed.

When I click view source on the root site, this is the following code that appears:

Do you have any ideas what it might be or recommendations?
