Multisite error 404 on new sites and permalink problems

Hi guys! Well, the old problem with permalinks on multisite. I have this instalation where I want to set a main site that sells another sites, but the thing is that when I set the permalinks to have custom configurations, I am not able to run WP Supercache. Ok, I disabled the Supercache and returned to the ugly default plugins to work on the network, but, now the new sites that I set up just have the homepage working.
I tryied to revert the subdomanis to the subdirectories but didn't work aswell.
I host my site as at Hostgator and need your help to try to fix it.
I am using AVADA Theme on it and plan to create few diferent templates to showcase and sell the websites.

    Do you want us to investigate the issue or you are ok with disabling Super Cache?

    Can you describe the process how you tried to revert subdomains to subdirectories? Because when you create a Multisite, WordPress asks you which type of Multisite you want and warns you, changing from Subdomains to Subdirectories will be extremely complex. Can you follow this (http://wordpress.stackexchange.com/questions/76913/moving-a-wp-multisite-to-a-subdirectory) question and try again?

    Hi Rupok! Thanks for the support!
    1- Well, if you can take a look on the wp super cache I'll appreciate. I believe that solving the permalinks problem will make the use of that plugin ok again, as it uses custom permalinks to work properly. Does any of wpmudev plugins work in the similar way as the wp super cache? I would prefer to use just your plugins when possible.

    2- About the subdomains, I just changed the line in wp-config "define('SUBDOMAIN_INSTALL', true);" from true to false and replaced the right htaccess file details. That works on creating new sites but I was unable to select any themes as they were not available to activate on the new subdirectory site.

    3- As this network of mine is not populated yet, would be better to clean up everything with a fresh new install, but another question is: Can I enable domain mapping to let my clients choose their domain and apply automatically to their site with subdirectory setup? My SEO score would be better with subdomain or subdirectories? And last, can I be sure that I will not have the 404 error with subdirectories?

    If your Existing WordPress installation has been setup for over a month, choosing a sub directory can cause issue with the existing permalinks. For more info about restrictions please check: https://codex.wordpress.org/Before_You_Create_A_Network#WordPress_Settings_Requirements

    If you are looking to optimize your website Hummingbird does all that for you from compressing, browser caching, minification and more. But I'm afraid at this moment, there isn't any plugin that is extensively used for caching.

    It seems like I'm being redirected to this link when using support access, please revoke and enable support access so that we could give a closer look to the cache plugin, and themes not selecting issue. Maybe some rules are missing from your .htaccess. Could you please check and confirm whether the .htaccess rules are same as compared to in /wp-admin/network/ under Settings > Network Setup.

    Since I'm not able to access your dashboard, I'm not sure what the exact problem is. If the network is not populated it would be better to clean up everything, and sticking with one network type will make sure you won't encounter 404 error.

    WPMUDEVs Domain mapping plugin should work with subdirectory, I believe you might have been confused with other plugins where there used to have such restrictions. Please check this links for more details on using domain mapping plugins:
