Any chance you’re getting a javascript error from ANOTHER source while the page is loading? If you’re using edublogs then it’s definitely not the wp_head() thing, so the only likely issue is that the client-side script that should be running to add the session handling isn’t firing correctly, which will occur if there’s another javascript error in a script that precedes it within the page. For example, something wrong with an AJAX pull script or another plugin you’re using that attempt to call an incompatible version of jQuery, or a script/function declared twice without defer. Can you share a link?

Ah, it’s a theme issue. The theme you’re using isn’t properly calling the plugin action filters within the actual comment form, so the submitted form data doesn’t include the AVH security field. This may be the case on other themes you have installed as well. Make sure every theme you’re using is fully WP 3.0 compatible. My guess is the version of the EduBlogs theme you’re using is not. Save your theme and settings (so you can revert if necessary), then upgrade to the current version, and test it — I can almost guarantee it will start working.
