These the random ones I pulled. It's not doing to all of them but a lot. I thought it was because I was logged in and then I realized it's not.

    @bonmaklad I've never seen a plugin that resets its configuration when deactivated... So you could simply deactivate one, test if that was the cause of the issue, and if not then re-activate it again. I shouldn't be more that 20 seconds for each plugin.... and no harm should come to your site as when you re-activate them their configuration will be just as you left it.
    You can keep a backup of your database just to be on the safe side (backups are always a good idea) and start your tests with the "secondary" plugins.
