I was about to start actioning these points, when I saw that the plugins in question have now been retired.
Where does this leave me? I confess it seems a real pain, I had planned to follow exactly the steps you recommend - Cloner for site duplications and New Blog Templates for user set up workflows.
What do I do now? Can I still use and be supported on these, via this account, I thought that's what this paid option was for?
If I can't use them, do I need to seek alternatives? For example I see plugins like this one:

Yeah it seems to be an up and down problem. I tested it yesterday and it worked fine, but now today it's failing again.
I'm not sure what to do - Obviously it's essential, I rely on this for all site comms like site registrations etc.

If my primary goal is to replicate sites from a template, what's the difference / benefits of using New Blog Templates, if I can just do it via Cloning any way?

So for using New Blog Template, what I would ideally like to do is i) take a copy of an existing site, and then ii) delete all of its content and use that as the template.
How would I do this?
They come with the theme - The developer reckoned it would need custom code too.
So I guess they are not specifically Custom Post Types, but are still custom post types if you know what I mean.
Yeah I'm really hoping to avoid the custom code option, can't afford that right now.
My primary goal is to build multisites that can have their own Buddypress communities.
As much as possible I would like them to have all the features, like Status updates.
However I can live without that particular function, the core need first is to have dedicated BP communities per site, notably member profiles + groups / bbpress forums.
I have restored a previous snapshot, so this will no longer show.
It looks like an issue a specialist dev will have to take on, so unless you have any other fix ideas I'll close this and go that route.
