Thanks for the help so far, tried what you suggested above and the email notifications still aren't being sent when a new person signs up for a site on our multisite.
The admin accounts don't receive a notification nor does the person who is signing up for the site.
I have just deactivated PRO SITES which will be crucial for our system and everyone receives the appropriate emails.
And the issue actually stems from signup relocate by Anti-Splog:

We have tested external SMTP's ( including Postman )
If prosites is enabled there are no log entries for mails being sent! I tested with postman just to make sure but it matches the EXIM log when you finalise the registration signup no activation mails are sent!
This issue is specific to if we have prosites enabled, sending a bs irrelevant response 24 hours later is how to make very very unhappy customers. It looks like yet again we have gotta figure out an issue with a WPMU plugin on our own.

It is purely the registration emails. Support access has been granted for 72 hours.
I am not ruling out misconfiguration of prosites, however this issue only presented post one of the recent WP core updates.
Hi E-mails in general are working perfectly.
Via mail(); / Smtp ( google apps ) / Mandrill
Including signup mails
However when prosites is enabled the signup / activation mails stop working.
We have eliminated all the usual mail send culprits but it seems specific to if we have prosites network activated.
